PRODUCTION FACILITIES The Basingstoke factory is responsible for the manufacture of peptones (key ingredients in culture media made by enzymatic or acid hydrolysis of proteins), dehydrated culture media, antimicrobial susceptibility tests (used to decide which antibiotics will provide an effective treatment for a patient with a microbial infection) and a range of other microbiological and immunological tests and products. This necessitates the use of a wide range of production techniques and equipment capable of handling tons of peptone down to micrograms of antibody.

Specialised equipment includes freeze driers, sterile filling lines and clean rooms, vacuum ovens, evaporators and spray driers.

PRODUCT DEVELOPMENT Although many traditional culture media have been in use for a considerable time and remain an important part of the range, Oxoid continues to introduce new products in order to improve and speed up the process of isolating organisms from clinical samples, food or other sources.

Changes in eating habits, food production methods and to the environment have led to the increased importance of such organisms as Listeria, E.coli O157, Salmonella and Legionella. Oxoid products developed to detect these organisms are an important part of public health.

Products launched recently include a range of chromogenic media for food pathogens; Oxoid Aura Image - an automated zone reader for susceptibility testing of clinical specimens; O.B.I.S. - a range of biochemical identification systems. Oxoid is also the distributor in Europe and Australia for the BAX system of PCR assays for microbial screening of food samples.

DEHYDRATED MEDIA The formulation of all Oxoid culture media and the components can be divided into different roles or functions: 1. Nutrients: proteins/peptides/amino acids 2. Energy: carbohydrates 3. Essential metals and minerals: calcium, magnesium, iron, trace metals, phosphates, sulphates etc.

4. Buffering agents: phosphates, acetates etc.

5. Indicators for pH change: phenol red, bromocresol purple etc.

6. Selective agents: chemicals, antimicrobial agents 7. Gelling agent: usually agar There is often an overlap of functions of some media components. For example, protein hydrolysates will supply amino-nitrogen, energy, some metals/minerals and act as buffering agents. Phosphate buffers are important suppliers of minerals and agar contributes metals.

Meat infusions contain water-soluble fractions of protein (amino-acids and small peptides) along with other water-soluble products such as vitamins, trace metals, minerals and carbohydrates (glycogen). Such infusions or extracts may have been regarded as `peptones’ but their amino-nitrogen content was usually too low to sustain the growth of large numbers of bacteria.

concentrations of water-soluble protein fractions (peptides) were made available for bacterial growth. Many nutrient media usually contain a mixture of protein hydrolysate (peptone) and meat infusion (meat extract).

The difficulties associated with the production of protein hydrolysates were soon recognized and commercial suppliers of peptones became established by the 1920s.

The commercial supply of dried peptone eventually led to complete culture media being produced in the form of dehydrated media.

Although meat was the first and most obvious protein to hydrolyze, other proteins were tried later and some showed specific advantages which ensured their retention in culture media to this day. Casein hydrolysate with its pale color and high tryptophan content and soya peptone with its high energy carbohydrate content are popular examples of non-meat peptones.

The nutrient components of culture media are carefully selected to recover the required spectrum of organisms in the sample e.g. coliforms or anaerobes.

General purpose media such as blood agar in its various forms will often contain mixtures of peptones to ensure that peptides of sufficient variety are available for the great majority of organisms likely to be present. However, more demanding organisms will require supplemental growth factors to be added and examples of such requirements can be seen in media for Legionella species.

Most of the components used for the nutrition of microorganisms are undefined and require extensive testing with careful selection to ensure a reasonable degree of uniformity. Would it not be better to use wholly defined peptides and amino-acids to produce a totally defined medium? Whilst such media would improve uniformity, experience has shown that they lack good performance as general purpose media. They would also be very expensive compared with undefined media. The use of totally defined culture media is an understandable goal of most microbiologists but defined media have yet to prove themselves equal in performance to currently used complex mixtures of meat and plant protein hydrolysates.

ENERGY

The most common substance added to culture media as a source of energy to increase the rate of growth of organisms is glucose. Other carbohydrates may be used as required. Carbohydrates added to media at 5-10 g/L are usually present as biochemical substrates to detect the production of specific enzymes in the identification of organisms. It is usual to add pH indicators to such formulations.

ESSENTIAL METALS AND MINERALS

The inorganic essential components of culture media are many and can be divided on a semi-quantitative basis: Typical macro-components (g/L): Na, K, Cl , P, S, Ca, Mg, Fe.

As previously mentioned, a formulation may not have specific metals and minerals listed in its formulation.

In such cases it is assumed that all the factors required are present in the hydrolysates, buffers and agar components.

BUFFERING AGENTS

It is important that the pH of a culture medium is poised around the optimum necessary for growth of the desired micro-organisms. The use of buffer compounds at specific pK values is especially necessary when fermentable carbohydrates are added as energy sources.

Phosphates, acetates, citrates, zwitterion compounds and specific amino-acids are examples of buffering agents that may be added to culture media. A side effect of such compounds is their ability to chelate (or bind) divalent cations (Ca2+ and Mg2+). Polyphosphate salts, sometimes present in sodium phosphate, are compounds which can bind essential cations so firmly that they are made inaccessible to the micro-organisms.

The effect of these binding or chelating agents will be seen in diminished growth or failure to grow at all, unless care has been taken to supplement the essential cations in the formulation. Opacity forming in a medium, after heating or on standing at 50°C for several hours, is commonly caused by phosphate interaction with metals.

Such phosphate precipitates can very effectively bind Fe and lower the available amount of this essential metal in the medium.

INDICATOR SUBSTANCES

The addition of colored indicator substances is a very effective way of detecting fermentation of specific carbohydrates in a culture medium. Such compounds should change color distinctly and rapidly at critical pH values.

Most of the compounds used e.g. phenol red, bromocresol purple, fuchsin, etc., are toxic and it is essential to use low concentrations of pre-screened batches/lots.

Known sensitive strains of microorganisms are used in the screening tests.

SELECTIVE AGENTS

Chemicals or antimicrobials are added to culture media to make them selective for certain microorganisms.

The selective agents are chosen and added at specific concentrations to suppress the growth of unwanted organisms in a polymicrobial sample. It is, of course, essential to have established that the selective agents, at the appropriate concentration, will allow uninhibited growth of the desired organisms.

Common chemical selective agents are: bile salts, dye-stuffs, selenite, tetrathionate, tellurite and azide.

demand special care and post-sterilization addition. The wide variety of organisms and their almost infinite ability to adapt to changing conditions makes a truly selective medium unlikely.

GELLING AGENTS

Although gelatin is still used for a few specific media and carrageenans, alginates, silica gel and polyacrylamides are sometimes used as gelling agents, the outstanding gelforming substance used in culture media is agar.

Agar is obtained from agarophyte sea-weeds mainly Gelidium, Gracilaria and Pterocladia spp. It is extracted as an aqueous solution at greater than 100°C, decolorized, filtered, dried and milled to powder. Agar is not an inert gelling agent; it contributes nutrients and/or toxic agents to culture media, depending on the chemical processing carried out by the suppliers. Microbiological agar is specially processed to yield a low toxicity, high clarity, low mineral and high diffusion gel.

OTHER COMPONENTS

There are many other substances added to culture media for specific purposes e.g. growth factors for fastidious organisms, eH-reducing compounds for anaerobic organisms (thioglycollate and cysteine), whole blood to detect hemolytic enzymes and encourage the growth of organisms which are vulnerable to oxidation products.

SHELF LIFE OF DEHYDRATED CULTURE MEDIA The quoted expiry date on the label of Oxoid dehydrated products refers to the shelf life when the product remains in an unopened state. The total shelf life is typically 3-5 years.

Once opened, the total shelf life of Dehydrated Culture Media, Peptones and Hydrolysates is automatically reduced. The shelf life will depend on the frequency of opening and the atmospheric conditions. Deterioration of particularly hygroscopic products may be observed within six months of opening.

Dehydrated media should be examined carefully after several months of opening to ensure maintenance of physical integrity and should only be used if they still appear free-flowing. Confirmation of the performance of selective and ‘shorter shelf life’ media, using positive and negative microbiological control strains, should be considered after such extended periods of opening. In order to maximize the storage of Dehydrated Culture Media, ensure that containers are not stored in areas of high humidity, e.g. autoclave areas.

STERILIZATION GUIDELINES FOR OXOID CULTURE MEDIA The following considerations should be taken into account when sterilizing media that are autoclaved following the standard parameters of 121°C for 15 minutes:

1. Attention to the media manufacturers’ instructions for use must be observed in order to ensure optimal performance. The time and temperature recommendations for sterilization of Oxoid culture media are based on evidence from trials with heat resistant bacterial in volumes of up to one liter.

2. The amount of heat applied during sterilization is much greater than is necessary for destruction of the majority of organisms likely to be encountered. Tolerances of 15±1 minute combined with 121±2 °C are considered appropriate. Appropriate quality control checks should be carried out for temperatures which are outside 119-123°C, to ensure sterility and/or performance integrity.

3.Certain media are more susceptible to overheating, such as those with a high sugar content, or those which contain inhibitory agents such as sodium desoxycholate or bile salts. The result of over-heating is a reduction in pH of the final medium.

4. For volumes over 1 L, the medium should be preheated to dissolve the agar prior to autoclaving. It is not usually necessary to boil smaller volumes of media unless the medium contains gelatin, or the intention is to dispense the medium into final containers prior to autoclaving.

5. Suitable containers for autoclaving are widebottomed flasks - thin walled bottles should be avoided.

Adequate headspace should be allowed in order to minimize loss of medium.

6. The sterilization temperature refers to the autoclave chamber not to the temperature of the medium. It is important that the time taken to reach the sterilizing temperature should be as short as possible. Sterilization cycles must take into account suitable heat penetration times e.g. a one-liter flask of medium should attain 121°C within 15 minutes of the chamber reaching that temperature.

7. The autoclave load and the relatively poor heat transferring properties of agar-containing media must be taken into account.

8. The autoclave temperature probe is best located in the valve or drain, as this is the coolest part of the chamber and best represents the dynamics of the heating process.

9. When validating an autoclave, it is strongly recommended that the manufacturer is consulted in order to discuss the relevant validation protocols. 

Determination of food-contaminated microorganisms employs the standard cell culture method. Colonies developed on media are different by color, shape, size, and nutrient needs. Further, colonies may be collected to perform biochemical tests such as catalase, oxidase, or indole production. However, analysis by those cell culture methods and biochemical tests has some limitations because they are excessively time-consuming and complicated. These may take 3-4 days to obtain analysis results.

To date, molecular biology technology involves in microorganism tests in food and also food processes.

The technique provides sensitivity and precision, with less time used. The principle is to determine microbe’s genetic materials or DNA. To identify bacteria species, specific DNA sequence of such bacteria has to be determined. For example, to determine contamination of Salmonella spp., the target is specific Salmonella’s DNA sequence. There are several molecular techniques such as PCR, real-time PCR, and DNA sequencing. PCR and real-time PCR are mostly used to determine DNA of contaminated microbes. This method is reliable, less expensive, less analysis costs, and it can be conducted with a number of samples at the same time.

PCR (polymerase chain reaction) is a technique to amplify DNA. It is similar to natural DNA replication.

PCR produces DNA fractions in short period. PCR consists of template DNA (targeted bacterial DNA), primers (oligonucleotide specific to targeted DNA), dNTPs (free deoxynucleoside triphosphate: A, T, C, G), buffer, magnesium chloride, and DNA polymerase.

PCR process initiates with enzyme activation which is DNA polymerase. It brings complementary nucleotides (dNTPs) to primer’s 3’-UTR (three prime untranslated region) to produce new DNA strand. The process then undergoes amplification cycles, normally 40 cycles are applied. A cycle includes 3 steps with

different temperatures; denaturation, annealing, and extension.  Denaturation: This process transforms tertiary or secondary form of DNA structure into primary structure; or transforms double helix strands to single strands.

The single strand is targeted and to bind to specific primers. The temperature used is 94-95°C.  Annealing: The primers recognize and anneal to the targeted DNA sequence at 50-60°C. Annealing temperature is important to achieve PCR efficiency.

Each pair of specific primers may need different optimum temperature to bind to DNA.  Extension (polymerization or elongation): It is the production of new DNA strand. DNA polymerase activates polymerization by bringing complementary DNA fragments (dNTPs) to primer’s 3’-UTR. Cycle by cycle, DNA is amplified exponentially.

A lot of targeted DNA (PCR product) is generated.

Enumeration of PCR products is performed by dyeing with fluorescence such as ethidium bromide. It attaches to minor groove of all amplified DNA fragments. It is visible under UV light.

As PCR technique relies on fluorescence reagents, it may be inconvenient if there are large numbers of samples. Real-time PCR is developed based on similar compositions and principles. Some different points are; Fluorescence reagent is added to the reaction.

It helps monitoring during process because its fluorescence intensity increases with increasing DNA. Several real-time PCR techniques are available with different mechanisms such as SYBR® Green technique, TaqMan® Hydrolysis Probe, Hybridization Probe, Scorpion® Probe, Molecular beacon, and Solaris™ Probe.

PCR consists of 4 phases: lag phase, exponential phase, linear phase, and plateau phase. PCR technique determines DNA at plateau phase, while real-time PCR determines DNA quantity at exponential phase where it is most accurate. WHAT IS REAL-TIME PCR?

Real-Time PCR is a technique for detecting the DNA quantification. The purpose of Real Time PCR is to measure the reaction in exponential phase. That’s reason why Real-Time PCR reaction need fluorescence.

The fluorescence intensity is corresponding to a number of PCR product generated. It can also monitor every PCR cycle. Measuring genetic materials by using realtime PCR can be done with several methods.

SYBR® Green Real Time PCR: It relies on intercalating dye/ minor groove binder. SYBR® Green I dye binds to minor groove of dsDNA. When dsDNA of PCR product increases, fluorescence intensity is increased accordingly. This technique is limited because SYBR® Green bind to every single piece of dsDNA whether it is targeted or not. Melting curve analysis is thus crucial to determine if fluorescence is increased due to increasing of targeted DNA, to prevent false positive reading.

In both conventional PCR and real-time PCR SYBR® Green based technique, targeted DNA fragments are specified only by specific primers. However, real-time PCR Probe based technique provides more specificity because it employs specific primers and specific probe. (Probe is oligonucleotide which is specific to DNA fragments and is tagged with fluorescence as an indicator of increasing of genetic materials.)

TaqMan® Hydrolysis Probe: This technique consists of a pair of specific primers and a piece of double hydrolysis probe per a targeted gene. TaqMan® Hydrolysis Probe anneals between the forward primer and the reverse primer. The 5’ terminal of hydrolysis probe is tagged with fluorescence called reporter, and the 3’ terminal is tagged with quencher molecule. In a complete probe, if the 5’ reporter is stimulated by external energy sources, such as a lamp, to excited state, it releases energy due to its instability. Quencher then absorbs energy released, so luminescence of reporter does not occur.

Whenever there is an increase in targeted DNA quantity, specific hydrolysis probe will be digested by 5’ exonuclease, reporter is then independent from quencher. Energy from reporter is not absorbed by quencher any longer. Reporter’s fluorescence is measurable. So, if there is an increase in targeted DNA quantity, free reporter is increased in every PCR cycle.

Solaris™ Hybridization Probe: This technique consists of a pair of specific primers and a piece of Solaris™ Hybridization Probe per a targeted gene.

Solaris Probe is a modified probe to enhance binding ability to template DNA. Super base A and super

Suretect™ Real Time PCR system is a ready-touse assay kit to detect bacterial contamination in food.

It is based on Solaris Probe real-time PCR technique, which is a highly precise and accurate technique.
