We all know ranching isn’t for the weak at heart. In addition to all other admirable character traits necessary for success in the beef business, having a strong heart, vis-à-vis, and indomitable determination is an absolute. For nearly half a decade, farmers and ranchers in many parts of the country have been faced with almost daily decisions to keep or cull cattle because of drought. Crops failed and forage resources burned up and blew away with the hot Texas summer winds. Livestock water sources evaporated. Public water reservoirs in many cities and towns have been rationed for more than three years. Cattle numbers dwindled to historic lows and many producers chose to exit the business. Many thought leaders and bankers pondered just how many years it would take for pastures to recover if and when the rains came. Then, the rains came. And, the rains kept coming. To date, many areas of Texas, Oklahoma and Kansas have had more rainfall since May 15, than fell in all of 2014. Cities that rationed water for years have now opened floodgates. Although the rains have literally saved cow-calf producers in many parts of the country, farmers have paid a heavy price in crop losses. That’s the bitter irony of production agriculture. An economic boon to cow-calf producers almost always signals losses in the feeding and processing sectors of the beef business. Conversely, when the feeding and processing sectors are profitable, coffee shop conversation is far less enjoyable for cow-calf producers. The concept of a value-based marketing system was designed in part to mitigate the volatility of speculative cash markets and develop a more pragmatic pricing formula based on real value. For the system to work, formula-pricing discussions focused on creating incentives for the grassroots producer to invest in an ideology that was completely opposite to traditional commodity pricing. The inclusiveness of a value-based pricing system would eventually encourage information exchanges up and down the production chain. Obviously, value-based marketing didn’t happen overnight. In fact, it’s taken more than a quarter century for the system to evolve. The concept had promise, but without an infrastructure to collect carcass data and commitment to sharing it, winners and losers were still too often dictated by the highs and lows of a speculative cash market. Through massive efforts of land grant universities, breed associations, animal scientists and progressive seedstock and commercial beef producers, reliable and improved technologies such as expected progeny differences (EPDs), artificial insemination, embryo transfer and genomic testing have forever changed the beef production landscape. Progressive cattle feeders recognized the importance of having cow-calf producers with “skin in the game” to retain ownership and learn, first hand, the value of the genetics they were producing and sending up the food chain. Through this new price discovery, and possibly for the first time, a cow-calf producer saw what his product was worth. More importantly, new technology was evolving to give seedstock producers tangible data to make informed breeding decisions. Always formidable negotiators, the packers were unmerciful in their scrutiny of every grid formula. Yet, major packers ultimately got onboard with value-based marketing as a means to form a consistent supply chain of predictable, high quality beef with the potential to fit product into a variety of branded beef boxes. Packers realized as carcass quality and performance was shared downstream, everyone benefitted. In 25 years of access to a pricing system based on value, the ultimate winner is the consumer. A quick check of www.ams.usda.gov indicates there are 99 certified beef programs with individual specifications in America. Some brands are local, some regional and some can be enjoyed around the world. Some brands are breed specific and other brands qualify carcasses based entirely on grade and yield. Possibly most important is the fact that all sectors of beef production were involved in the process. Not always in agreement or without failure, the system that evolved works and contributes to, not just a beef producer’s sustainability, but, the viability of an entire production system. Sincerely,

GENOMICS: Where are we going? Jared E. Decker, Assistant Professor State Beef Genetics Extension Specialist, Computational Genomics, University of Missouri
Genomics. This term has become a popular buzzword within the beef industry. But what does it mean? Genomics is analyzing the entire DNA of an animal. Rather than focusing on a specific gene or segment of DNA, in genomic applications we generate data across all of the cattle chromosomes (strands of DNA inherited as a unit). Cattle have approximately 20,000 genes spread over 29 pairs of chromosomes plus the sex chromosomes, and in genomics we try to account for these 20,000 genes. In genomic predictions we estimate the effects of thousands of DNA variants spread across the cattle chromosomes using data from animals with both DNA data and trait records. We then validate these genomic predictions and use them to predict the genetic merit of newly genotyped animals. These genomic predictions are combined with traditional pedigree-based EPDs to create genomic-enhanced EPDs. By adding in this genomic information, 28
EPDs become more reliable and precise, especially for animals with few progeny records. In December of 2014 the AICA launched their genomicenhanced EPDs. Where are we going next? Future directions can be summed up in three words: fewer, more, and targeted. FEWER Breed associations typically launch genomic-enhanced EPDs once a thousand animals are genotyped. Typically, these initial genomic-enhanced EPDs are based on 50,000 DNA variants. Once a breed has genotyped several thousands of animals, a second DNA panel with fewer variants is added as an additional option for breeders to use. Thus, one of the future directions in Charolais genomic predictions and genomic-enhanced EPDs will be a LD panel with fewer DNA variants. This lower-cost panel will allow breeders to genotype more animals.

Genomic prediction will only be as reliable as the phenotypic databases used to build the genomic estimates.” Thus, the more animals that are genotyped and correctly phenotyped, the more precise genomic predictions become. In addition to genotyping more animals, researchers are also collecting more DNA data on influential sires. As part of a USDA-funded fertility research project and with support from the Charolais association, researchers at the University of Missouri have sequenced the entire DNA of 244 sires, 12 of which are Charolais sires. When we sequence the entire DNA of an animal we produce data on 2.5 billion base pairs of DNA, 30
not just the variable positions included in a SNP panel. Based on the sequence data at the University of Missouri, we have identified 50 million DNA variants. Of these 50 million DNA variants, at least 20 million are variable in Charolais cattle. The 1000 Bull Genomes Project, a group of international scientists who are sharing sequencing data, has also sequenced 33 Charolais animals. Using these millions of DNA variants, researchers will study in more detail cattle genetics and genomics. TARGETED With more animals and more DNA variants, researchers will have the ability to hone in on the important variants influencing genetic variation within and These variants between breeds. If we can include not only the mile markers, but also the points of interests in our genomic predictions, these more targeted panels should improve the performance of genomic predictions and the EPDs they enhance. 31
Genomic technologies and applications will continue to improve, and acceptance of the technology will continue to increase. Dr. Williams observed that genomic-enhanced EPDs have increased breeder awareness regarding the value of genetic tools and the role these tools will play in the future. As we use these new technologies, it is essential that we do the basics right: use economically relevant traits (e.g. calving ease) not indicator traits (e.g. birth weight) for selection decisions, select for optimums not just maximums, have a breeding objective and use selection indexes to reach that objective. Breeders focused on profit and customer satisfaction will recognize the benefits of genomic technologies and will find methods to incorporate genomics into their operation. Williams concluded, “Genomic predictions increase accuracy, which not only leads to improved genetic trend, but also greater trust in genetic values.�
